Former Manchester United star Diego Forlan made the game safe in 62 minutes with a penalty after Puyol brought down dangerman Aguero.
And Atletico wonderkid Aguero hit the fourth with a fantastic curling strike before Samuel Eto'o volleyed home in 74 minutes to save some face for stunned Barca.
